Handheld magnetic wand

A guard kept his handheld magnetic wand on my body for a moment but the wand was one feet away from pacemaker. Can it harm my battery?

There is absolutely no way that the electromagnetic radiation from a security wand could affect your PM battery in any way whatsoever

At airports they normally only use the wand below waist level so that the E.M.R does not affect the pacemaker settings

A worst, it'll interfere temporarily with its operation. You might feel weird while it's over your pacemaker but return to normal when it's past. They shouldn't dwell over it, so there shouldn't be any serious problems.

I just wanted to ask that there are two security wands, one is larger and other one smaller, so what is the case with two? 

Also, I was just reading through Boston n St Jude, they said such magnetic wand should by 60 CMS away from pacemaker

You can ask that they not wand you at all but that likely means a pat down after showing your pacemaker ID card.  If you're cool with that, it's probably the safest option.  Medtronic says to show your ID card before entering the security device and request a manual (even wand) check.  TSA is well aware of this drill.  There are a lot of us out here.  My bet is that 9 of 10 times, they'll be happy to do as asked (as long as you're not being an asshat about it).
